I have iodé 6.9-20251031 installed on my S10e (beyond0lte), however I suspect this bug is not specific to this device:
I tried adding a second account / second user (not guest) in the settings. The setup process of iodé lets me choose the iodé apps i want to install. I deselected a couple apps, that i felt were not necessary for the new user account.
But when I startet up the account all the apps were present. When I changed back, iodé had uninstalled the deselected apps from the first (primary) user account! In the apps list => preinstalled apps, those apps were listed as “hidden, will be uninstalled with next reboot”. However, this was on the wrong account.
=> For me, this bug is annoying but not problematic. It should be a rare occurence. However, it appears to me that other users might loose data and might not be as tricky of a bug…

I don’t currently have device setup with multiple accounts to check, but note that when you remove an app from “Preinstalled Apps” it does actually remove the app (from the system not just hide it from the user) on next boot.
I have been needing a bit more technical clarity on this point, but what I think happens is that there is a separately maintained list somewhere listing apps that have been uninstalled, so that then these uninstallations can be re-applied when an OTA update is installed (as the system apps are bundled at the Read-Only system level and part of each build). But I am not exactly certain of how it works, since after they are uninstalled if you go to “All Apps” and show system you can find the app still (but it is a non-functioning “stub / placeholder” of the app I believe).
Anyway, again to your issue I believe that any adjustments to “Preinstalled Apps” is indeed system-wide for all users since you are not working with user-level apps but system-level apps.
For a second user to not show an installed system app instead I think you can go to “App Info” while in their account and “Disable”. You will need to test that to see if it remains working correctly for the first user and is hidden for the second user.
I can confirm this behaviour on version 6.11-20251218.
Today, when I tried to set up a second user profile, I accidentally deleted iodé Browser, CoMaps and some other apps by deselecting them in the ‘Preinstalled apps’ menu during the setup process in the second user profile.
While I understand that this is unavoidable from a technical point of view, there should at least be a warning or a note.
